Probably because pearls come from water.

Why is Pururi (I can't spell the name, but it's that blue-if-male-pink-if-female jellyfish from the Gen V) part Ghost-type? It doesn't look at all ghostly!

@GF: Because it is a ghost - it is a specter king! Looks pretty ghostly to me.
@JDL: It'a weirder like that - also, it's mudfish, it lives in mud, not water.

The dexes really bring out the ghostliness.
Pururiru: It paralyzes its prey with poison, then drags it to its den in the ocean’s depths, 8000 meters below the surface.
It sinks to the bottom of the sea with its enemies’ bodies still bound in its thin, veil-like arms.
Burungeru: It expels water that it absorbs into its body with great force to propel itself. Life energy is its favorite food.
If a lost ship sinks in Buringeru’s habitat, the crew members' life force gets completely absorbed.

They aren't water because they're not sea-dwelling eels - the last one has feet, ya'know.
Dark is weak against bug because it's the "secret weakness" every super-villain has.

Why is Regigigas Normal? For that matter, why are so many Pokemon just thrown into the Normal category? And why aren't some Pokemon put in the Normal category even though they really aren't all that special?

A few examples would help.
Also, I'm weirded out as well with Regigigas's type. Fighting could work just as well, and that type is super effective at the other three's types. It's probably for balance I guess, since it's Uber powerful already, giving it STAB to moves that can deal super effective damage would probably be unfair, even with Slow Start.

Yeah, I guess that's the reason, since Fighting would make way more sense due to the type effectiveness.

Also, I think Bug respresents the Scary/Fear element. Maybe Dark-types aren't all that brave and easily scared? XD

I think its more of the fact that Dark and Psychic are two sides to a similar coin: Psychics are the "good" mental abilities/magic/whatever, and Darks are the bad mental abilities/magic/whatever. Since bugs are more of a "mindless will", the powers of the mind, good or ill, are laid waste by the "mindless will". FYI, got that term from this quote:

Exactly. All Regis share fighting type weakness. This is actually normal for trios so far, to some extent, since other then Rayquaza, Groudon, Kyogre, Suicune, Entei and Raikou, trios all had a shared weakness.

For Steel, it's because Magical creatures from many folk tales have a weakness to steel; it's man-made (for the most part), and most of these creatures (i.e. the Fey) are largely tuned to the natural world, so it throws them off, or something.

For Rock, I -
I actually don't know about that one.
