I dunno, Magnitude is basically a mini Earthquake, and I can't see these guys hitting the ground to cause large earthquakes... Certainly not the little one anyway. That's why I suggested the mud attacks, they're already gelatinous, so they could get the ground wet and then attack with it.

Lets look at the pokemon that get Magnitude:
Diglett/Dugtrio: Understandable, as they live entirely in the ground.
Geodude/Graveler/Golem: Not only are they quite powerful physical wise, but they also are Rocks.
Donphan(Phanpy does not): Donphan is larger than the tapir, and much bulkier.
Numel/Camerupt: They're Volcanoes. Volcanoes quake all the time.
Barboach/Whiscash: These fish are bottom/pond dwellers, and smack the ground uncharacteristically hard.

Those who get it by breeding:
Lickitung: I'm not really sure why he gets it, but he's definitely both heavier and less slooshy on the edges then the Tapir.
Rhyhorn: He's a big rock, etc.
Nosepass: Rock.
Relicanth: 'nother Rock.

Note that Alex compared this pokemon to Phanpy, who cannot learn Magnitude. For another thing, Taperia is a sludgy/oozy skinned animal, and as such it would be harder for him to quake the ground because he has soft skin.

Before you mention Earthquake, if something like Rapidash(6 feet tall and aggressive) doesn't learn Earthquake, then I doubt a little thing like this could at all. And anyway, the softest thing that can use Earthquake(Politoed) only learns it because the predecessors in the rest of it's family learned it in generation one, and Poliwrath is definitely strong enough to use the move.

Your example doesn't really make much sense either. Having Scratch implies that Diglett has claws, which it likely keeps underground. Pikachu is a mouse designed around the idea of being electric, and is thus supposed to be able to use electricity. This, on the other hand, is designed to be an animal with bacterial slime around it.

Therefore, we can assume that, even together, the bacteria would have a very small total mass... as such, an earthquake/magnitude would require a minimum force of... eh... assuming Geodude uses standard fist ratio.... 243 Miviels... As such, the standard Miviel is approximately the amount of energy required to move a 1 kg box 1 inch, so we could assume that the bacterias total amount of force, assuming boosted by the muscles of the creature, to be equivalent to approximately 57-142 Miviels... not nearly enough to utilize the ground... Assuming a magic boost, yes, but I don't recall this bacteria here being psychic, even if they are related to Bactrun...

Now, Pachyslyme, he's known as the leveler, hes definitely gotta learn Earthquake at some point.
