Hm... how so? Your first post's story still stands strong. The only thing that needs to be changed is getting rid of Exodus (which could be easily replaced with Darkrai) and Vincent owning shadow Staff. Vincent could just as well hold a couple of powerful shadow Nintendo legendaries:
ShinE could become Latias
Antarctros could become Articuno
Poryhedron could become Regigigas
Miravistel could become Latias
Squirrelay could become Heatran
Cacapulse could become Rayquaza

Just some ideas.

Just some ideas. Greevil was hard enough with 3 shadow legends, so I figured 6 would be insanely difficult. He has the latis, Regigigas (as the trio has the regis and all), and one powerful pokemon from each of his admin's types. After he loses, Iroge could betray him and take Darkrai, and then you'd have to fight him. You like it?

Well, I was planning on teleporting to the edges of the universe, where Dark Matter, which is responsible for the Shadow Virus, is harvested by Team Soulless. There, the Shadow Gauntlet overloads due to too much shadow activity, causing you to lose the ability to catch Shadow Pokemon. This is to prevent you from catching any Dark Matter, which are the root of the Shadow Virus and therefore Shadow Pokemon. There are several forms of Dark Matter - Bird, Snake, and Beast. Your Shadow Gauntlet is fixed shortly before finding Vincent, who, after his defeat, summons the Shadow Pokemon in question with a strange stone, then sacrifices his existence to make it stronger.

I also think that the final team is this:

Shadow Dialga
Shadow Palkia
Shadow Regigigas
Shadow Heatran
Shadow Cresselia
Shadow Rayquaza

Again, I think that Darkrai fits darkness more than Dark Matter. An idea struck me that Giratina could possibly be the final boss Pokemon.

I like this team, although Iroge already has Skarmory (Lumille doesn't have Speculect nor does Tundar have Lapras).

Hmm... it was supposed to be pokemon that are very powerful and are each the second stage of a pokemon. How about replacing Skarmory with Shadow Bronzong? I don't want it to seem like Vincent corrupted Iroge's Skarmory, because Iroge still has the Skarmory at that point as far as I know.

He has that too. How about maybe Gligon? I don't know how powerful those are, though.

Gligon is a Stell type, and is a two-stager. An alternate evolution two-stager, but that doesn't count, does it?

But Gligar isn't Steel. That was really the point. Plus I never really liked Gligon all that much personally, it's one of my least favorite PF pokemon. Anyway, the whole thing is just me being weird. Mawile or Probopass would work fine too.

To counteract with you again, Iroge already had a Shadow Mawile and Nosepass isn't a Steel type, either. I'm thinking either Probopass or Gligon.

Yeah, I think that works. I tried acting out the battle on my trampoline (don't ask, because I will not say anything) and Probopass is what came out.
