Shadatom & Naturatom are actually correct! They are pure Dark/Grass type, respectfully. BTW, why isn't anyone guessing? Are these too hard?

Atomake, maybe? Gatom, Airtom or Oxyatom for air? Liquatom for water? Blaztom for fire?

Atomasser!

Atomasser is the leader of the Nine Atoms (it fits with their name, so it's gonna be that name) and is a very exclusive Pokemon, not to be found anywhere. It must be obtained form some kind of event, and serves as the only event-exclusive Pokemon in the region. Actually, Atomaster was the original name for it, but I figured it was kind of stupid to mix those two words so simply... so I changed the t to an s so it's a combo of three words instead of two.

Another couple of hints:
The Water & Fire Atoms share their prefixs with a force of evil.
The Ground Atom shares its prefix with the first word of a PF Rock type move, although I spell it differently.

Watatom for water? Flamatom for fire? Terratom for ground? I have no idea if terra is the beginning of a Pf rock move.

Edity: How about Gaeatom for ground? I mean, Gaea Force=PF move that is rock type (I assume)

dingidingiding! Gaeatom is correct! However, like I said before, I spell it differently. I always spell it as Gaia, with an i instead of an e. So the real answer is Gaiatom. Gaea Force is indeed a Rock type PF move.

I usually spell it Gaia, too. Mother of the Titans in Greek mythology! Known as Earth in Roman mythology.

Even though I said I wouldn't, I'm reviving this topic. And I have two updates for you!

I revealed the names of the remaining Atoms. You can see them on the Pokedex page.*

The changes due to lack of basis weren't as much as I thought they were. However, I feel like I haven't introduced enough new Pokemon, and will be adding some more. This includes the legendary trio & master, which will be explained beneath:

You see a door open up at the end of the room, but before you can go into it, another earthquake hits and you tumble backwards down a flight of stairs, remarkably not falling. You notice that the four statues have crumbled, and you go to investigate the rubble. Underneath the Wolfierce statue is a secret flight of stairs! You descend them, and find yourself in a room. What's in this room? I'll add it later.

*"What Pokedex page?" you ask? Oh, it's on the site. I'll explain that as you head through the temple some more, right after you guess the new stuff.
