You can find out that Aaron is the one taking care of the extra pokemon, but the Poryhedron part won't be revealed to the characters in the RPG. Everyone knows that Pokemon Factory set up the network, but no one knows that it was a Pokemon in the Pokemon Factory. I like to think of it like Charlie and the Chocolate Factory: no one knew who was helping Willy Wonka run the factory until Charlie and the others went inside and saw all those adorable orange dwarves with green hair (I don't actually think that the Oompa Loompas are adorable).

I'd say it's not very important that trainers discover the identity of Bombur's Pokémon Storage System's sysadmin. This isn't a video game you're playing now; the Pokémon Storage System is not called "Someone's PC" here, waiting for a name change when you meet the sysadmin personally, because that's frankly stupid. Trainers can just go to http://pokemon.bombur.gov/storagesystem/ and see the site banner saying "Bombur Pokémon Storage System". Pokémon Center PCs would have a prominent link to it on the desktop.
