For PF, there are two versions of Porygon, thus creating two evolution lines. The first version produces Protogon as offspring and has Porygon2 as its final stage. The other, newer one removes the pre-evolution feature in order to make room for PorygonZ. Since Porygon is a computer program, having different versions of it makes sense.
